I dont know if it's technically a "not for profit" but my wife works at Children's and they sure don't make much of a profit.

Do you know of any?

I think technically any hospital that is run by a religious group/church(s) is considered a "not for profit" hospital.

However, even with churches etc,, its still about the bottom line.

I don't think hospitals like UCSD and Navy Regional Medical Center and the VA are for profit as they are federal/state facilities.

"Foundation" hospitals are usually not for profit because all the money they make is spent on the hospital. Foundations get awesome tax breaks, too. It's just a big circle of money.
