I am enrolled in a RN-BSN program, but I have failed some courses due to personal problems. Should I enroll in another RN-BSN program and if so, does the bad transcript follow me? Also, my goal is to become an FNP. How will the bad transcript affect that goal? Thank you for the help.

I'm not sure how long ago these failed courses were, or whether you've been able to resolve the personal issues that caused you to do poorly. My personal experience has been that schools will forgive old transgressions if recent coursework demonstrates effort and achievement. Could you take some classes at a community college to show that you can do well in school?

You can probably retake the courses and get rid of the bad grades.

As the above poster says, you can probably retake them and get a better grade. As far as elapsed time, that will depend on schools or area. I had to have every transcript before I could complete my application, including ones that were taken 16 years ago after I graduated high school.
You'll find a way!
