What is the best way to quit these days? A phone call? A letter of resignation?

The best way is to do so in writing (i.e., a letter) and with you giving the required amount of notice (whatever your company's policy is; if your company has no policy then give at least 2 weeks). Hand deliver the letter to your supervisor as well as walking a copy of it to HR, because you'd be surprised how many times a resignation letter sent though interoffice mail fails to arrive at its destination in a timely manner.
