i am thinking of taking an assignment just inside the 50 mile range from my apartment. ( I'm 46 miles away to be exact.

What benefits for Tax purposes am I not allowed to take? And if I were to get a hotel and stay overnight near where I am working, would that qualify me for anything?

I feel like I need to be extremely careful here because I am so close to my home and in state, that could put me at risk for an audit

If you commute from home to work, zero tax benefits. Why would that be different from anyone else who commutes to work from home?

That said, there are some possibilities for some tax benefits if the nature of your job requires closer housing - such as being on call requiring 30 minute range to the hospital. Possibly stacked shifts. You would have to consult with a tax expert such as TravelTax as it can be complicated with offsets for the time you are actually at home.

Actually my question was more about the housin and meal stipend. If the agency offers housing and meal stipends, is it ok to receive these from the agency if you drive to the assignment, if taxes are paid and it's reported as salary?

You are allowed to take them, however they are taxable income. Ask the agency to withhold taxes on your stipends. If they refuse (they might) you will have to declare the income on your tax return.
