If you are interested in getting a PhD someday and/or having an academic or research-related career, I would choose the thesis. Doing a thesis teaches you to do research and doing one (or its equivalent) is a requirement for some PhD programs. Research knowledge/experience is also required for some teaching jobs ... and would help you get some jobs related to research.
If you are not interested in being a researcher, having an academic career, getting a PhD, etc. , then there is no need to do a thesis. If you are only interested in clinical practice positions and/or considering only a DNP as a doctoral education option, then evidence-based practice knowledge and experience would be more applicable to your planned career in clinical practice or clinical teaching.
So ... what are your long-term career hopes and plans? The answer to that question is what should guide your decision-making. Another consideration might be the quality of the faculty teaching those classes. Are the faculty of both options equally qualified and good to work with?
