I just took my drug test for a Nurse Extern position. My urine test came up positive for amphetamines and benzodiazepines. Which I am prescribed both of them; and had the bottle of prescriptions with me. The person who did my urine test said I wouldn't be able to start this following Monday until Lab Cor cleared my urine.. could that mean I didn't get the job? :(

It means that the lab probably has to do further testing to further determine what exactly was in the urine sample and correlate it with the prescriptions. Could the job be taken away? Sure, depending on the policies of the facility regarding employees and controlled substances, prescription or not. Could also mean that you might still have a job, but it is dependent upon the lab saying that yes, the only thing they found is your prescriptions. If you want clarification, you will need to contact HR of the facility.

I just recently talked to HR, she told me that they need a clearance on me. It made me feel embarrassed.. Since I had a prescription from my physician I should be fine?

We can't say about specifics, but if you report ahead that you are taking X, Y, and Z and bring the bottles with the rx numbers on them, they can check to be sure. Generally that gives you a pass but as above, it depends on whether a facility wants to hire somebody whos taking prescribed psychoactives.

If you feel embarrassed, this may give you a bit more empathy when you have patients on "embarrassing" meds.

If it's a medication/class of medications that they have a policy against using, yes. Just because something is legal/legal if prescribed doesn't mean a facility has to accept employees who take whatever that is- just look at facilities that don't hire anyone who tests positive for nicotine.

Amphetamines and benzos are not automatic disqualifiers. You may be taking an ADHD medication and something for seizure control. As long as there is no impairment you should be fine. If there is impairment, particularily with the benzos, having a prescription may not help you as it is a patient safety issue. If you've been taking this for a long time and have a physician letter you may be ok. The circumstances of your situation is the key.

My advice would be to try not to freak out. Lots of people take these types of medications, and the drug tests might take a little longer because they have to do extra testing to make sure that its really just your prescription and not also illicit drugs that are in your urine. I wouldn't give specifics (like what meds you are on) to HR, because they don't need to know and it won't matter anyway. All that will matter is if the drug screen is a positive or a negative, and that is just taking a little more time to determine. As long as the drug screening company knows what prescriptions you have, thats what helps them clear your screening.
